Bad onion

When I cut into an onion and the center is rotted or the sides have a rotted spot I tend to throw the whole thing away -I find that the "off" taste of a gone onion permeates even the parts of the flesh that looks fine. But this year -we are having the hardest time finding good onions (I tend to buy organic) and so many of them have rotten spots I'm wondering if I'm tossing the whole thing unnecessarily.
