First trip to Boston

I'm meeting my 89 year old father and my 2 brothers in Boston for the 4th of July. We have 5 days together and it's the first trip for all of us. We are all History Geeks, and Two of us are foodies but 2 aren't, but I have already told the others that we are going to be eating well while we are in town and would be getting things we can't get in Houston, San Antonio, Dallas or Winston-Salem, so we aren't looking for BBQ or Tex-Mex.

What I'd like to find out are places that I might miss on Zagat or in a tourist guide... what are the can't miss places that you guys know about but someone from Texas might miss.

I'd also like some advice for a great spot to see the fireworks where we won't get trampled by the crowd. A traditional Irish Pub would be awesome.
