SF and Napa, Farm to table w/Allergies from Vancouver

We just booked a last minute holiday for next week with our kids (6, 12). We have been many times but never asked for advice and ended up with sub par meals. We like organic and farm to table restaurants but they have to be able to deal with some food allergies i.e. peanuts and sesame so Chinese and Thai food are out of the question. Some of our favourite meals in the area include Red Rooster at the VJB Cellars, Travigne years ago at Merryvale (I think its closed), and Girl and the Fig.

We are looking for a lunch and dinner rec for Wednesday in San Fran. We will be travelling to Fremont to stay with some family in the eve after dinner.

Friday we are heading to Napa and Sonoma for the day and want to eat at Red Rooster Pizza at VJB Cellars for lunch. We need a dinner rec in the wine country (Napa) and for downtown SF as we are not sure yet where we will be at dinner time.

We are staying in SF for the night so will need a breakfast, lunch, and potentially dinner rec for Saturday before heading back to Fremont.

We wanted to fit in Chez Panisse Cafe somewhere but not sure where this would fit our itinerary given their location.
