Paula Deen Savannah High Apple Pie

I'm planning to make this for Christmas, but was wondering about the possibly precooking the apples. The apple portion of the filling has 3/4 cup flour, would I want to add this in while precooking, or add later, perhaps during assembly. Has anyone tried this or have any suggestions?
